Eggs have spent years bouncing between health food and health worry, and the gut angle rarely gets mentioned in either direction. The actual story involves a compound your gut bacteria make from egg yolks, one that sounds alarming the moment you look it up, and turns out to be far more complicated in practice than a quick search suggests.
The compound at the center of the confusion
Egg yolks are rich in choline, a nutrient your body needs for brain function and cell structure. The complication starts once choline reaches your gut, where certain bacteria convert it into a compound called trimethylamine. Why the actual research complicates that story
A randomized trial gave overweight, postmenopausal women two eggs a day and directly measured their blood TMAO levels and gut bacteria before and after.[2] Eating eggs raised their blood choline levels as expected, but it didn't raise their TMAO levels, and it didn't meaningfully change their gut bacteria either. A separate trial comparing whole eggs against a choline supplement containing the same amount of choline found the same pattern: choline levels went up, but TMAO stayed flat, and eating eggs was linked to lower inflammation markers than taking the supplement.[3] This doesn't mean the choline-to-TMAO pathway is fake. It means eating eggs doesn't automatically trigger it the way a chemistry diagram might suggest.
Your own gut bacteria decide how much TMAO you make
Only some types of gut bacteria carry the specific gene needed to convert choline into trimethylamine in the first place, a gene researchers call cutC.[4] Someone with a lot of these bacteria will convert more of their dietary choline into TMAO than someone whose gut community barely carries the gene at all, even if both people eat the identical breakfast. That gap explains a good part of why studies on eggs and TMAO keep turning up different results. The egg isn't the only variable. Which bacteria happen to be living in the person eating it matters just as much, and no simple way currently exists to know your own number without specialized testing that isn't part of routine bloodwork.
In one trial comparing people with and without metabolic syndrome, those with metabolic syndrome showed a trend toward higher TMAO after eating eggs or meat, alongside gut bacteria patterns already linked to inflammation before the meal was ever eaten.[5]
What egg yolks bring to the table beyond choline
Egg yolks also carry lutein and zeaxanthin, plant pigments linked to eye health, along with vitamin D and a range of B vitamins that support normal digestion and energy metabolism. Whole eggs contain almost no fiber, so they won't feed your gut bacteria the way a serving of beans or oats does, but they're not working against your gut bacteria either based on the actual human trials rather than the theoretical chemistry alone. Where this leaves your breakfast
If you've been avoiding eggs specifically over TMAO concerns, the human trials so far don't support that level of concern for someone eating a typical amount, a couple of eggs a few times a week rather than a dozen a day. If heart disease risk is a specific concern for you, particularly if you already have metabolic syndrome or diabetes, bring it up with your doctor directly, since your personal gut bacteria and metabolic health may put you in a different category than the general population studied so far.
