Miso gets a quick mention as a fermented food, but the research on fermented soybean products specifically shows a more detailed and interesting picture, including one honest catch most miso soup recipes ignore.
What a large population study found
A cross-sectional study of 222 Korean adults found that habitual intake of fermented soybean foods, including doenjang and cheonggukjang, close relatives of Japanese miso, was positively associated with greater gut bacteria diversity and higher relative abundance of beneficial Firmicutes genera, including Lactobacillus, Ruminococcus, and Eubacterium.[1] The result reflects population-level evidence, not just a lab finding, tying regular fermented soybean consumption to a measurably different gut bacteria profile. Some of the same bacterial genera show up in probiotic strain research for IBS, which is part of why fermented soy keeps drawing research attention.
A direct human trial on natto and miso
Japanese researchers had seven healthy volunteers eat 50 grams of natto daily for two weeks and tracked their gut bacteria before and after.[2] Participants showed an increase in two beneficial bacteria, Bacillus subtilis and Bifidobacterium, alongside a decrease in Clostridium perfringens, a potentially harmful species. A similar study using miso soup containing natto found comparable results, extending the finding from the fermented soybean itself to a miso-based preparation.
Why fermentation changes what soy offers your gut
Fermentation partially breaks down soybeans before you eat them, which can make some of their nutrients and protein more digestible and absorbable than unfermented soy.[3] Beyond digestibility, fermented soybean products fall into the broader category of fermented foods that a well-known trial found increased gut bacteria diversity and reduced inflammation markers over 17 weeks of regular consumption, a category-level finding that applies to miso alongside cheese, yogurt, kimchi, and other traditionally fermented foods.

The sodium tradeoff to know
Miso is high in sodium, and research has separately linked high salty food intake to elevated gastric cancer risk in large population studies.[3] The sodium content doesn't cancel out miso's gut benefits, but it does mean treating miso as a flavorful seasoning used in modest amounts, rather than a food to eat in large volumes, is the more balanced approach given both sides of the evidence.
