Instant coffee gets treated as the lesser version of "real" coffee, but when it comes to your gut bacteria specifically, the research shows it doing something distinct, not just a weaker version of brewed coffee's effect.
The finding that keeps showing up
A human trial gave 16 healthy adults three cups of instant coffee daily for three weeks and tracked their gut bacteria through fecal samples before and after.[1] Overall bacterial makeup stayed largely stable, but one specific group, Bifidobacterium, increased measurably. A more recent lab study using fecal samples from 20 donors confirmed the same pattern, finding Bifidobacterium consistently overrepresented specifically in the instant coffee group.[2]
Why instant and brewed coffee don't behave identically
Instant coffee is made by dehydrating already-brewed, water-soluble coffee, a different process than dripping hot water through ground beans.[2] That processing difference carries through to your gut. The same lab study found genes related to the TCA cycle and vitamin B6 metabolism were more active in bacteria exposed to coffee overall, but the specific precursor pathways leading into those processes differed between instant and drip coffee, reflecting their distinct chemical makeup.

What this Bifidobacterium increase means
Bifidobacterium is one of the most studied "beneficial" bacterial genera, commonly used as a marker strain in probiotic products, and it's linked to a healthier gut lining and reduced inflammation. Both instant coffee studies found this same increase independently, years apart and using different methods, which gives the finding more weight than a single isolated result would.
The less reassuring part
Both instant and brewed coffee lowered overall bacterial diversity compared to no coffee at all in the lab fermentation study.[2] This isn't unique to coffee. Many common foods and drinks shift gut bacteria diversity in a lab fermentation model, and a drop in one narrow lab test doesn't automatically mean real-world harm, especially set against the Bifidobacterium increase found in an actual human trial rather than a dish.
What to do with this
If instant coffee is your preference or your only practical option, the current research gives no reason to think it's working against your gut bacteria in some unique way brewed coffee avoids. If anything, the specific and repeated Bifidobacterium finding is a point in its favor that rarely gets mentioned. As with any coffee, moderate intake, a few cups a day rather than five or more, keeps you within the range most of this research studied, the same "total amount matters more than the details" pattern that shows up in how much water you drink.
